FIRST IDEA (ACTUALLY THE BEST THAT MY FRIENDS AND I HAVE COME WITH): lets take this example, orbital gate is a 3d scenario not only because of the graphics but because you can move with freedom on it. But think a little on this: you always move on XZ and when needed Y but just when you stop pushing the stick you go back to XZ. But what would happen if the last movement you made were your XZ . (this cant be use on planet missions remember gravity)
think it: all the missiles are on the XZ axis the only difference is that some of them are higher than the others, but with my idea you have missiles from all the possible angles, you could have one missile from above other from below, etc. I dont know if i explain myself but if you have an enemy behind you the only thing that you would have to do is to push harder the stick for a complete turn without the need of the gauge or make movements that could only be seen on movies or cartoons. if you want to move on a 37° on XZ or ZY or XZY why not. this way missions and mltiplayer can be made a lot more interesting.
